This is exactly the reason. With the 'update PCB from schematics'
featured wanted to disguisingly enforce a proper design flow where the
schematic is the full specification of what should be on the PCB and is
always consistent with it.

I don't mind adding options like "keep/delete footprints" to it, but
they must not be directly visible.
