One can set a negative margin in the footprint itself. This negative 
margin is then used for custom pads with the footprint as well.

I would guess that a project global negative value will also apply to 
custom pads. You might want to look into that. (It does not really make 
sense to disable this on only one point where you can set this value. If 
negative values can break something then it does not matter where they 
come from.)
