Which version of Do are you using? I distinctly remember fixing a
multihead positioning bug, possibly in 0.9?

Is this still a problem with the latest version?

Bug description:
  Tested on XFCE and Gnome 3 on Xubuntu 12.04.

  When having one screen (big monitor) above laptop screen, gnome-do
  appears too low when using it on laptop screen.

  This makes it unusable in the laptop screen.
