I believe this has been fixed upstream. Can you check again with the
latest version of Chromium?

Bug description:
  Binary package hint: chromium-browser

  When i restore the chromium-browser window in unity it always has
  system titlebar and borders, i have to enable the option "use system
  titlebar and borders" and disable it again to hide window decoration
  from unity
