Have added a patch for this:

Currently one can choose their own personal setting but can pick from
what site/institutional settings are allowed to them.

To test possible scenarios of options please see the attached matrix
file.

  Drop-down navigation option be overridden at institutional level

Bug description:
  At the moment in site options one can set if they want drop-down
  navigation for setting the main menu tabs as drop down

  it would be good if this functionality  could be overridden at an
  institutional level so that Institution A has drop-down navigation but
  Institution B doesn't when using the same theme.

  Also could have the user then override the institution's option if
  $cfg->sitethemeprefs = true; allowing them to choose whether they want
  drop-down navigation or not.
