An update on this. The fix that was finally committed (under change
2887) was as follows:

- If an institution chooses the 'site default' theme, then the institution option to pick dropdown menu is disabled.
- If they choose another option then the dropdown menu option is enabled again.

So, like I described in the second-to-last paragraph of my last comment.

Bug description:
  When the theme of an institution is "site default", the institution
  option to use dropdown menus has no effect - it's overridden by the
  site option. It would make more sense to me to have the institution
  option take priority.
