I had that problem too if I viewed the zip file with Ubuntu Archive
Manager - but the empty subfolder was there when I actually extracted
the zip file

  1. There is an empty subfolder in the folder A
  2. Download this folder as a zip file
  3. Extract this file

  I do not see the subfolder inside
