I suspect that HTML purifier strips out the protocol. You can adjust
your rules or add a filter to allow for Skype links to work on your
site.

  Skype Link is not possible in Text field

Bug description:
  It is not possible to enter i.e. <a
  href="skype:mySkypeName?call">Skype call</a> nor is <a
  href="callto:mySkypeName?call">Skype call</a> working, both gets
  deleted by tinymce or Mahara when you save the text field. Afterwards
  it looks like

  <a>Skype call</a> nor is <a>Skype call</a> and the complete href parts
  got deleted,
