The comma is incorrect—commas don't delineate standalone clauses. It
should be a semi-colon, a dash or (simplest) a full stop.

“Shut down your system” sounds wrong—“shut your system down” is
better. (You don't “log in yourself”—you “log yourself in”.)

“All applications will be closed” is passive. “This will close all
applications” is more direct. It also avoids the mismatch between “you
*may* shut down” and “all applications *will* be closed”.

Do we even need that primary text anyway? Is there a significant
number of users who don't understand that shutting the computer down
will close all applications?

If not, we could use “Unless you cancel, the computer will shut down
in x seconds.” as the only text.

“All applications will be closed.” could be the secondary text, if
it's deemed necessary (or if not having secondary text breaks a UI
guideline).
