I have come across this exact same problem on both 6.1 nightly as well
as 6.2 nightly trunk (as of comment date this nightly has not been
rebuilt since late August).  My platform is Ubuntu 12.04.1 x 64.

The last thing reported to console is "Wake-up scheduled...." as per OP.
Nothing further after that. Web client is frozen with the busy
indicator.

This is easily reproduceable on my system... I have debug logging
enabled but not sure how to diagnose this any further.

  Description : It happens when I try to install a new module. The setup begins and seems to be ok but the server hangs out with no explanation...
