This problem was already addressed in Bug #1024114

if you care, you can apply the attached patch. It is working for me since several months.
The issue is also connected to the fact .csv files are treated as noupdate=False, despite the opposite is stated on documentation

  "noupdate" not honoured in data files

Bug description:
  In the current trunk, the file project/project_data.xml has <data noupdate="1">.
  Yet, when I run the server with --update=all, the changes I made to the data are overwritten with the data in the XML file.
