Bug #909525 notes that a patch to icedtea-web has been submitted and was accepted upstream:

Have added icedtea-web package to the "affects" list, since the problem

  There is a bug in the openjdk and/or the plugin for the browser that makes the Juniper VPN access (java based) not work on 
  Ubuntu. There is a patch available for Fedora, see the following URLS:
