Well after a good long time of just dealing with the problem waiting for
the answer to slip through some crack in the knowledge base I just
reinstalled my OS partition without editing /home.

booted into the newly installed os and used fstab linked my /home
partition back up with the root fliesystem.

I now have no problem with certificates and it only took me ~45mins

Bug description:
  every time i apt or aptitude i get an immense amount of errors...error
  adding mozilla/some_other_text.crt...its annoying as hell and makes
  installing/upgrading anything a very long and annoying process. please
  help me guys
