It crashes. There is nothing getting logged at the same time as the crash.
I haven't overclocked the system but I suspect some kind of hardware failure.

Regarding the DES, I ran execstack -s on...

* /lib/x86_64-linux-gnu/libpthread.so.0
* /lib/x86_64-linux-gnu/libdl.so.2
* /lib/x86_64-linux-gnu/libc.so.6
* /lib64/ld-linux-x86-64.so.2
* /usr/bin/java (/etc/alternatives/java ... and so on)

to try to see if that's the problem.

  Minecraft-server (CraftBukkit based) crashes often

Status in “openjdk-7” package in Ubuntu:
  New

Bug description:
  Using Java 7 on Ubuntu 12.04 LTS x64. This also happened on Java 6
  with Ubuntu 10.04 LTS x64. I've tried running the exact same server on
  Windows and there are no crashes.

  $ lsb_release -rd
  Description:    Ubuntu 12.04 LTS
  Release:        12.04
