yes, emptying ~/.config/menus fixes the issue. Thank you !

  Binary package hint: gnome-panel
  
  Since a crash of Alacarte (see bug #600520), my "Applications" menu does not appear any more.
  "Shortcuts" and "System" still work ok.
  
  I rebooted the computer twice, nothing changed.
  
  I tried to add the "main menu" applet from gnome-panel, it only displays
  "Shortcuts" and "System".
