RaiMan proposed the following answer:
Normally, if you cannot capture from the IDE, you can use the capture
hot key (see preferences).

Just arrange your screen situation (Sikuli IDE should be running and you
should have the cursor positioned where you want to have the image) and
press the hotkey. Now you can capture and the IDE comes back again with
the image in the script.
