RaiMan proposed the following answer:
Mouse and keyboard are the critical elements: If your script makes some
use of it, it is not possible, to do something in parallel.

If your screen is big enough or if you have more than one screen, it is
easy to restrict Sikuli to specific regions, that will never be overlaid
by your parallel work.

The only thing that might be possible (never tried it): use speech
recognition to manage your email reading or something else, that is able
to manage an app, without needing mouse/keyboard.
