RaiMan proposed the following answer:
This is a known bug. 
sikuli-script.jar does not handle parameters.

try to run it this way:
$ java -jar sikuli-ide.jar -r "D:\User\Data\reflag.sikuli" --args -h

... and ignore a (may be) final message, that the script cannot be run.
