Sikuli is strictly visual: it only sees the pixels on the screen. It does not have any knowledge about applications, GUI elements and especially does not know anything about the structural contents of a web page.

So it principally does not matter, how the pixels come to the screen.

So many people use Selenium to mange the browser and the accessible
elements of the web app GUI (HTML elements), which is nearly impossible
with Sikuli and use Sikuli in addition to access elements visual, that
cannot be accessed with Selenium like FLEX/Flash stuff.

Conclusion: If it is possible, to manage the FLEX stuff "visually"
(search images and click), then do it.

To help you further in special situations I need screenshots.
