Looks like a Java/Windows problem, since the message does not blame the
running app (Sikuli in this case) to be the cause.

googling: java platform se binary has stopped working
yields 35000 entries and your bug report is the only one mentioning Sikuli.

So I think, this has nothing to do with Sikuli.

  After a long run of Sikuli IDE, user observed an Java error: "Java(TM) Platform SE binary has stopped working".  After that Sikuli is terminated
