yes, of course ;-)
... but it is a challenge though ;-)

You have to run some Sikuli in the background, whose job is to detect
and handle these situations in parallel. You can try observe in
background or even start your own subprocess.

The challenge is to coordinate the mouse/keyboard usage between main and
background.

Details of the solution heavily depend on the solution environment you
are using (scripting or programming Java).
