RaiMan proposed the following answer:
runIDE.cmd -r yourscript.skl

should work

*** 1.1.0 will not solve the issue: double clicking on .skl to run them
will never come back again. I am planning to have an option, to pack all
stuff from a .sikuli and even a bunch of them into a runnable jar file,
which then could be double clicked to run it (but only later this year).
