not really clear, what your problem is.

--- click "x" side of file 
you might be talking about closing an edit tab.
To save and reload use the respective File menu entries.
Additionally there are options in Preferences -> more options

--- compile the file.py
a Python script is not compiled, but only run by the Jython interpreter (bundled with Sikuli)
