you should check the changed behaviour with a special short script for
this situation, to evaluate what is happening.

Just drive your app manually to the critical point and then test with
your test script.

Should the click be in the popup/new window?
If yes, try with 2 clicks (the first should give the focus).

Try to find out, why your app behaves different on Win8
