Your test with the 2 different Javas simply proves, that it has nothing
to do with Java as such.

Something else is blocking your app to come up with the file selection
dialog, while Sikuli IDE is running.

Does your app start up (look into task manager).
Try with App.focus(), to get your app to the foreground.
