I guess it has to do with the PhotoEditor, that might somehow change the
pixel content on the way from loading to save as .png (e.g. some
compression, resizing, ...).

You should use a crop tool, that reliably preserves the exact pixel
content from cropping to save.

You might show your "screenshots of big images" on the desktop with an
image viewer in original size and pixel content and the use the SikuliX
IDE to crop your images. No need to use other tools.
