Paul gave more information on the question:
I also forgot to add that I did download Sikulixsetup-1.1.0.jar, and ran
through the setup again to generate a new app.

I can no longer just double click my old scripts to open them, Sikuli
starts to open, but then just does not open. I can launch the Sikuli app
and then do file->open to open my scripts.
