Ok,
I found the root issue
/usr/share/gconf/schemas/gksu.schemas
in our minimal install sets the sudo-mode as false.
I changed this in the base OS and it should *just work* from now on.
Once I rebuild and host the new ISO we can test to make sure it is fixed!
