I've massaged the rough edges created by this merge (by writing some
text to frame each section and transition between them), cleaned up the
seclinks, and slightly reordered the content to create a better overall
flow.

Bug description:
Chapter 6 and chapter 7 combined into "Advanced Topics" chapter. All of the terminal sections should be removed, except the introduction to the terminal and the file system structure text.
