For the reasons outlined in the gnome bug, I don't think this is a compiz (only) problem. It's the application's (in this case: empathy's) job to draw to its window. Maybe compiz behaves differently than empathy would expect, but still, first sight points to empathy.
Let's see what the empathy people say.
