Some update, I tried to play the movie directly with mplayer (I just found how to launch it from the cli )
mplayer -vo vdpau -vc ffh264vdpau theFileToPlay.mkv

I have no slowdown when subtitles appears.  But it does when using
smplayer or Gnome mplayer.
