Problem seems to be with links that have URL-encoded characters.
http://www.google.com or www.google.com works fine
http://www.plosone.org/article/info%3Adoi%2F10.1371%2Fjournal.pone.0006016
will give me previously mentioned error.
CTRL-Clicking on file:///path works and will open Nautilus.
