Are you running compiz / desktop effects? If so, try turning them off.

If you have more than 1 PC on a LAN, install openssh-server. when it
starts to play up, ssh into the system and run:

dmesg | tail

it may give an indication as to whats going on.

Have you tried fresh batteries?
