actionparsnip proposed the following answer:
You can boot to recovery root console and rename ~/.gconf* and ~/.gnome*
There will be a few that fall into these names but just give them a different name, then reboot. When you next login, the system will see you don't have the folders required (as they are named different) and will create new stock ones.

You can then reconfigure how you wish. If there are issues you can
rename back as the data was not deleted. If you are happy with the
system you are free to delete the old folders.
