I just want to share a workaround which I've found on several russian
forums.

1. Let you have cleanly installed 13.10. You might want to add some additional keyboard layouts if you didn't do that during the installation. For me, there are RU and EN layouts.
2. English layout must be the first one in the list. You won't use system layout switcher, so it always be shown in English. You can disable the icon and the layout changing keyboard shortcuts if you know how.
3. Install gxneur. You, probably, can use the default repo, but I didn't try that and prefered to use Andrew's own ppa:

sudo add-apt-repository ppa:andrew-crew-kuznetsov/xneur-unstable
sudo apt-get update
sudo apt-get install xneur

4. For enabling the tray icon you can use the following:
gconftool-2 -s -t string /apps/gxneur/rendering_engine AppIndicator

Now go to gxneur settings and feel free to setup everything as you want.
I would recommend you to turn on only manual corrections as automatic
ones could be really annoying and even frustrating.

I set ctrl+shift to change the layout and don't experience difficulties
with ctrl+shift+[key] shortcuts independently of the current layout now.

Bug description:
  New keyboard layout changer in Ubuntu 13.10 introduce  old-new bug. Any system or application hotkey witch use char (for example: ctrl+alt+t for terminal or ctrl+t for new tab in browser) become unfunctional when selected non-latin keyboard layout.
  Hotkeys with F1-12, numbers and other non-character buttons works perfectly.

  Window manager hotkeys not affected by this bug. All hotkeys in system
  parameters->keyboard->hotkeys->windows works perfect with any keyboard
  layout.

  Workaround for some system hotkeys and two layouts (english and non-
  latin): rebind all hotkeys in your local layout. For example instead
  of ctrl+alt+t use ctrl+alt+τ (greek tau). That hotkey still work with
  english layout.  If you use english and two different non-latin
  layouts this workaround helps only with one of them.
