What do you mean by "not handled correctly?" You don't see the
appliction in the indicator?

As far as I know, click packages install desktop files in
~/.local/share/applications. The sound menu picks up desktop files from
there as well. Please attach the log for indicator-sound  (from
~/.cache/upstart/indicator-sound.log) after running an application which
the sound menu doesn't pick up.

Bug description:
  Media/music players with .desktop entries in click packages are not
  handled correctly by the indicator as the respective desktop file is
  not found.
