Replace the minimize button on the metacity title bar with a "push down" button that pushes the window down to the bottom, under all other open windows. Think about it. What's the point of minimizing a window to the panel, if later you have to click it again to make it visible? Instead, leave the window open.
If you have a lot of windows on top of each other, repeatedly clicking the "push down" button will let you cycle through all these windows, creating a more natural work flow. If you have two windows open, this button lets you alternate between these two windows.
One could take this one step further: As soon as three or more windows are open, an extra "push 1 down" button appears on the title bar. This pushes the window one level down. In this way you can alternate between the top two windows. Combined with the "push down" button you can also cycle through your windows. So now you have complete (mouse) control of your windows without a bottom panel. But of course you can do all of this and also keep the bottom panel.
