Well I think that it's been changed recently (or say a few months ago) 
,because I'm pretty sure I've never configured that setting manually , 
but I've always had it . There's that occasion when it didn't work after 
an update recently ,and I went and restarted the "Scale addons" plugin , 
and it worked fine again .

So here's what actually happened IMO :
1. Middle click to close , was a default option
2. I saved it when saving my compiz profile before reinstalling
3. They changed the setting recently

To set it up : CCSM->Scale addons-> Close window to Button 2

And That should definitely be a default : it's already widely accepted 
that middle click opens a new instance (on icon) or closes an existing . 
And it's veeery very practical when clearing a bunch of windows/apps .
