I have the same issue.

Steps to reproduce on my system: 
- Start Xpad
- Right-click on the Xpad icon
- Preferences
- Change bullet from 'Use these colors' to 'Use colors from theme'.
- The color change applies succesfully and works as long as the application is open.
- When the application is closed, the setting is lost.

When I start Xpad from the CLI, I get the following message, which might be related.
(xpad:4035): Gtk-WARNING **: Unable to locate theme engine in module_path: "ubuntulooks",

Lubuntu 13.10 x64
