Moved merge line in /etc/xdg/xdg-xubuntu/menus/xfce-applications.menu from near the top of the menu file to near the bottom. The rational is that the merged file needs to be able to supercede similar lines in the menu file and can only do so if they come after the rest of the code. This will allow menu editors such as alacarte to work as intended. It will also properly merge menu parts in the /etc/xdg/menus/applications-merged/ directory.
