I once made a triaxial test on real gravel [1].
It did not give a smooth stress-strain like for sand or clay, at all.
An even coarser gravel would have give larger fluctuations similar to what you obtain most probably.
Size of particle vs. size of sample is the key question. There is
nothing wrong in your script, and anyone playing with DEM finds similar
fluctuations unless some smoothing operations occur in the post-
processing.
Side note: you don't need to define dt in your script, it will be done
automatically.
