Did you measure per-Engine timing stats ? [*]

If I'm not mistaken, the GPU acceleration only applies to FlowEngine, thus you should focus on the cost of that Engine isolated for the rest, to begin with. 
(In my opinion, analysing the total cost of the simulation would come afterwards, even though this may be of more interest to you)
