This is now fixed in the latest trunk, where you can achieve the same
orientation between PBs and polyhedra.

In your script above, comment these lines:

# if dv<0:
#   vects=[-1*vects[0],-1*vects[1],-1*vects[2]]
#   dv=-1*dv
