we prefer (= it is much more likely that you will get the answer) a code in the form of MWE [1], where M stands for minimal. In this case, where the problem is about gravity deposition, all the stuff concerning shear (e.g. shear() function), is irrelevant.
I think that checkUnbalanced() and plotting stuff is not important either.

seems like 15 arrays of Vector3, should be possible to provide in the
form "v1=[...]", or?
Just a **personal** note, do you have a special need to save the data
using pickle module? I refer "human readable" formats (plain text, json,
xml, ...) unless the file size really matters..
