Maybe a time step issue, have you tried different time steps ?

Since this is quite a basic suggestion while your simulation with
different shapes seems to be a complicated one, I would advice to gain a
possibly higher YADE/DEM experience on simpler configurations, depending
on your actual self-confidence.
