it is not script, it is source code. Just a terminology note.

It depends on the definition of "wrong".
The stiffnesses are computed for sphere-sphere interaction. Regardless if it is clump or not.
It is implementation / design decision. It can be done differently, but it is done this way.
You can adjust stiffness of individual spheres to match your requirements (e.g. based on clump size).
But this problem should have no effect on energy conservation.
