You're right, I could have just used activity-log-manager to blacklist stuff, didn't really think of that when making these changes. I guess I would then actually vote to exclude the ignore-files stuff since it duplicates functionality. You decide, I'll be happy to use either activity-log-manager or the regex var.
The zeitgeist-prevent variable might still be useful for some emacs module developers.

The other thing is the var to set a custom .desktop file, I use that
because I use emacs as daemon and then start emacsclient. Associating
everything with emacs23.desktop is quite annoying, especially since
emacs24 is stable now. That would be a more important change then the
ignore-files stuff.

Bug description:
  Third party module authors should have the option to prevent zeitgeist
  from indexing files that are used to store information that the user
  shouldn't be concerned about (like ~/.ido.last or ~/.recentf).

  Additionally, users should be able to specify filenames that the never
  want zeitgeist to index.
