Maybe double check the headers for the new page -- if zim does not see
recent version number in the headers it falls back in compatibility for
older format.

In the older format indented paragraphs were verbatim and ' ' ' syntax is
not supported.

Or take the version your script generated and the one after "edit source"
and diff them, to check for subtle differences.
