You can create any new main dock by doing a right click on the dock (on
an applet / launcher) / Move to another dock / New main dock.

Bug description:
  Would be nice if users could manage more than one main dock per
  instance of cairo-dock, each one having its config. You could modify
  the config panel to manage the config of the dock that is being set,
  except for a panel, where you could manage all the docks in their
  environment.
