You can also launch another instance of Cairo-Dock and use other settings. You can launch Cairo-Dock with this command:
   $ cairo-dock -d ~/.config/cairo-dock2

Bug description:
  Would be nice if users could manage more than one main dock per
  instance of cairo-dock, each one having its config. You could modify
  the config panel to manage the config of the dock that is being set,
  except for a panel, where you could manage all the docks in their
  environment.
